Working on getting this one back on the road. Got it running but have bad water pump and now have water in oil. My question is what is the best way to clean the water out of the engine?

Thanks Dannie.

Change the oil and run it, any water left will evaporate.

If it is plain water then yes just change the oil and any surplus will get cooked out. If it is coolant I would do a oil change then run it a bit and do another.

Depends if the the oil has turned into thick brown goo, or you noted just a small amount of oil contamination. If very light, let it sit a day, and most of the water will have separated from the oil and drain out with the oil. After repair, I would change filter and refill with oil, ride lightly until up to full temp and do a second oil change while engine is still hot. If heavily emulsified, you will need to clean out with a solvent. I use diesel, fill as full as you can and let it sit. This will help break down the oil/water emulsion. If you can rock the bike back and forth, side to side it would help, but then let it sit so water will go to bottom of engine. Proceed as before, but you may want to pull plugs and turn motor before starting in case some diesel got past rings, don't want to hydro-lock engine! I know some old Harley guys would say put the diesel in and run it, but the goldwing is a plain bearing engine, not a roller bearing style, it will not put up with diesel as a lubricant for long.

I'm new to wings but doesn't the water leak out the weep hole the pump seal is bad? Mine does. I'd be suspicious of a leaky head gasket. and I'd consider a little marvell with the oil flush.

As the diagram shows, you can get cross-talk between coolant and oil at the waterpump. It's not a gimme that there is a bad head gasket, but that is the other possibility.
You should check the weephole though. Some PO's have been known to seal them up (with screws even!) in a bad attempt to cure the leak. Even dirt can get jammed in and keep it from functioning like it's supposed to. If the weep hole is clear and not leaking, then the odds of a head gasket failure goes up. If the spark plugs look like they've been steam cleaned, the head gasket becomes the odds-on favorite.
