Re the intake runners: it will be readily apparent which goes where. Just look at the sync ports; they go to the outside of each carb. It doesn't matter left to right side of bike...

Moving right along through the carbs and unfortunately, while polishing a vacuum cap, made a stupid mistake and caught the edge of a flange wrong on the cloth wheel—ripped it out of my hands and bounced it off the inside of the enclosure. It deformed the cap enough that the vacuum piston won’t slide into it. I put a clamp on the cap flanges and pinch slightly, which will allow the piston to move freely when I dry fit, but the spring back is too much when I release.

I like to do things correctly and adhere to best practices, so any advice on the pros/cons of purchasing a replacement cap or technique to get the warped cap back into tolerance is really appreciated. My goal is a sweet running engine to help minimize—as much as I am able—any extra effort/time chasing frustrating gremlins.

It's been said that caps/ slides are 'matched' but there's plenty of opinion that points to that not beginning the case. IMhO, you won't be able to get the deformed cap back to spec easily. I would replace it.

Yeah, I've replaced a few slides while using the caps that were already on the carbs. Not an issue.

Carbs are finished. The bike had been sitting with fuel in the bowls for at least 10 years, so everything was varnished in and almost every circuit was sealed shut. The little ultrasonic cleaner was a big help and the only issues were clearing the elbows to the check valves on the accelerator pump and getting the plunger to free up on a couple float valves — they were very stubborn. Did a bench test as well as a sync and just primed the bowls with fresh gas.

It’s supposed to warm up tomorrow, so I’ll reinstall the carbs after work and see if I can get the bike started.

Happy Halloween — it’s ALIVE! Fired right up the first time after installing the carbs. Haven’t synced them yet, but it idles. It really smoked up the neighborhood. I do have a dead #1 cylinder, so I’ll take a look at the plug and start there.

Hey everybody: Still troubleshooting the dead #1 cylinder. Bike starts without hesitation and idles well, but header on #3 will only get warm — not hot compared to 2/4 — and #1 is cool to the touch. It appears I have good spark on both plugs, there’s fuel in the bowls, and can wake them up by directing carb cleaner down the plenum at each carb, so I’m thinking compression is good too. It’s my understanding that the coils are connected to both front cylinders (1 & 2) and both back cylinders (3 & 4), so I don’t think that’s an issue. That leaves me with a fuel/carb issue on 1 and 3, but would love to have input. I have not properly synced, besides a bench sync that I felt really good about. Valve lash has also been checked/rechecked and same with belts/timing marks.

From the sound of it, you've checked most of the simple stuff. You might want to swap the plugs /wires from side to side (1&2, 3&4) to see if it follows, just to eliminate them. A compression check is also simple to do, and if needed, most auto parts stores will 'rent' a tester.
If you end up pulling the carbs, go through each of them, not just the problem ones. Pull all the jets, give them lots of TLC, and polish up the slides and caps as well. Then clean them again, lol!

Thanks for taking the time to reply, guys. The initial compression test was a little low (~127psi), so I’ll wait for the Carbtune to arrive to synchronize and set the idle, then do another compression/leak down test for a benchmark. Appreciate the advice.
