Im fortunate in that I have Thing 1 to pull proven and correct functioning parts from. Swapped in the Coils/wires from thing one and Thing 2 starts and runs well now. No knocking, misfiring, or issues with acceleration. Got a set of GL1500 coils off FleaBay, and will be installing them. Getting close.

Boy, she cleaned up quite nice.  You will figure out this knocking thing soon, always check the ignition before suspecting a fuel issue.  Certainly the belt being off can do that.

Well....look who's back. 
Thing 2 has been on the back burner since the spring. Issues with terrible knocking on deceleration made for a confusing and frustrating time. ( plus the wife's honeydoo list pretty much kept me outta the barn)... Didn't know if it was valve timing issues. ignition misfiring or a bad rod. All not likely with just 22k on the clock. I pulled the radiator, and replaced the timing belts and made sure they were correct. Pulled the valve covers and checked clearances and inspected rockers. Polished all the covers before re-assembly. Then discovered out of sync carbs will create quite a clatter. Purchased a carb tune pro and balanced them today. Vroom. Engine idles smoothly down to 400 rpm ( insane) and what I though was a rod knock has disappeared. test drove it tonight and she accelerates like a freight train. Never had that much power on Thing 1. (now very motivated to balance those carbs ASAP as well)
BUT.......I'm still getting a weird rattle on engine braking. During rolling deceleration with the engine being pushed by the bike, I get this odd rattle down below. Pull in the clutch, engine drops to idle...noise gone. engage clutch. its back. But the bike runs like the wind. Turn that throttle and instant power, with a great sound.
Anybody have thoughts on what this could be?
I try to recreate it with the bike running, in gear on the center stand, but there's no real engine braking happening and it doesn't sound like it does when riding it. That's when the rear wheel really pushes the engine.
its also hard to determine whilst riding as I'm....driving.

Yes…..I was thinking the same thing, as its really prevalent in engine braking. How do I address? All bolts are tight.
Also, there’s no more knocking whatsoever, the carb sync removed that.

Got to figure it out first.  Could be a ujoint going or the drive line gears.  Push the rubber boot out of the way and inspect the ujoint.  Look for any evidence of metal shavings.  Then remove the back tire and the final drive.  Clean and inspect the gears on the final where the drive shaft hooks up.  
I have not done one in a while but there is a fair amount of slop in a normal setup. With the bike on Center in first gear there is probably 2 or 3 inches of free rotation on the back wheel

During refurb and restomod the rear wheel and final drive were disassembled, and inspected. New Honda lube was put on the drive shaft and final drive gears, new 90w synthetic in the final drive. No evidence of anything questionable during that part of the build. Typical play in 1st gear.

Ok and now for something completely different......
First off I want to thank all those that have provided guidance during the diagnosis of issues with this sweet bike.
But I've comes across quandary I'm having a challenge diagnosing.
Upon startup this evening, I am still getting the odd knock of an unbalanced engine, or cylinders not firing. Here are the symptoms.
- Cold exhaust from right exhaust pipe.
- engine sound as if some cylinders are not firing
- hot exhaust from left side exhaust pipe
- no change in idle when right hand wires are pulled.
- Right hand carbs show fuel in bowls via back out of drain screw. both had gas weeping when backed out partially
- Separated wires on right side from each other to test individually. Both show spark at end of plug when removed and observed. Both make arcing sound when connector put in proximity of installed plug.
- If I remove the left hand bank spark plug connections she immediately shuts down. So it appears the left side is the only working cylinders.
- compression is 150-180 psi in every cylinder
- engine has just over 22K, and was a single owner bike.
So.... I have spark, I have air, I have fuel in the bowls on the right side....so.....
WHY IS THE RIGHT EXHAUST COLD? WHY IS THERE NO IGNITION AS FAR AS I CAN TELL ON THAT SIDE, BUT I HAVE SPARK/FUEL/AIR? WHAT AM I MISSING?
My gut tells me that the other issue with the rattling on deceleration may become minimized if the bike is running properly.
OK experts.......I'm asking for your help. I'm at a loss.
