Haven't been on here for a while, was dropped off the auto response for some reason but I have been catching up. Your bike is looking great and it is very interesting to see it taken into the outer realms of engineering and performance. Keep up the good work.

Another update...I had been getting good results with the tune, had a nice clean datalog and was working on the top of the rpm range. Bike was running great...
My intake tube popped off so I wasn't getting any boost, but that was an easy fix. I think it's unrelated but now I've got a random misfire at idle and midrange rpms. Changed out the plugs but no change. I thought maybe a vacuum leak, but the map sensor is reading normal. I also tried an older tune file to see if maybe some values had changed but again no difference.
I'm not totally missing a cylinder because I can unplug each injector and it makes a noticeable difference. And the spark is good on all as well.
Tonight I'm going to check the fuel filters to see if they got clogged up and check my fuel pressure, seems the likely cause. Just happened to coincide with the boost leak.
I know I've stepped out of the realm of expertise here so this is more just to add to the build documentation, but of course welcome any input.

As you suggested a fuel pressure and filter check is in order. Does your fuel pressure regulator have a map input? Maybe when the intake pipe came undone the sudden change in boost level in the manifold upset the regulator?? Have you tried undoing one plug wire at a time? You say low and mid RPMs, does it smooth out at higher RPMs? I'm sure it is the build thread, but I'll be lazy and ask. Does the Squirt handle the ignition timing in your system? When its running rough, what does the WideBand O2 say is going on with the mixture?

I was able to datalog the idle and a few holds at 2-3000rpm and it seems to be going a bit lean so I'm leaning towards fuel. I also tried with the accel enrichments turned off and the lean spike with throttle application was more than usual without them, but that also could be because I have the fuel map tuned better.
The regulator does have a map reference. And yes the squirt is running timing as well. I can see in the datalog the dwell and advance, both are operating normally. I was able to pull all but 1 wire (turbos in the way)and they spark well, and it has then same effect as unplugging the injector.
My fuel pressure gauge is hard to see, I really should remote mount it. Right now I just use my phones camera squeezed in the tight space behind the radiator.

you got those big A injectors in there. Can the pulse width lean them out??. Just a thought. JB

Still greek at computer tunig. Socrace has been helping me. Sounds rich at idle and low rpm and cleaning itself up with rpm. I understand it was runing great .Wondering if left idling and a plug check might help????? Has the weather changed. Do you have a baro..?? Just wonderin. I hope to put one on mine someday. Actually something I would think should be on a turbo efi engine.Maybe that's already in the microsquirt?? How is your low rpm voltage??.jb

I think I fixed it! Will take a ride tomorrow to confirm, but am no longer getting a misfire at idle...also explains the random high idle.
The bolt that holds the throttle cable pulley backed out. If that backs out it creates a boost leak, and the throttle would jam since the pulley could slide back and forth. When tight, it seals the airbox/plenum. Doesnt make much sense since its before the throttle bodies, but after some testing with idle and revs it seems to have solved the issue.
Fuel filter was clean and pump output was a solid 45psi. Pulling the the injector plugs leaned it out from 13-14.7 to 17 so I know spark and fuel is good.
Its idling and revving now without misfire, so Im hopeful that a test ride will prove further that was the problem.

Well I'm happy to report its running/riding great!!! And actually better than before. While fixing the pulley bolt I noticed some fuel residue around the rubber on the elbows. Turns out all four clamps were way loose, I don't think it was causing a vac leak, but definitely leaking a bit under boost.
I really thought this was the beginning of the end!

Well now the coolant temp sensor has gone. I guess this is how it goes when you're messing with 30yr old equipment. All of a sudden the bike went SUPER rich and in the log it shows the temp sensor was reading in the 30-50 range so it triggered the warmup enrichments, then jumped back up to 160 and it ran fine.
Im going to try a new OEM sensor if I can find one, otherwise I'll re thread to fit a GM sensor.
Atleast I know the engine is ok though! All these issues, while inconvenient, make this a fun process...im now addicted to boost and the tuning process. Who knows what my next project will be! Haha

I tapped mine for the gm sensor. There isn't a whole lot of meat there so I wouldn't overtite. Going ONLY by memory I believe it was a 5/8 11 tap and I used the next size up drill bit so I could get the taper of the sensor in further. Sloppier threads but thats what was needed.. jb

Koso has an M16x1.5 coolant temp sensor. Im going to call them tomorrow to see if they have the temp/resistance values, otherwise worst case i guess i could measure it myself...or tap for the gm sensor
